Payload slimming, pre-signing half: the asar stops shipping the world

The measured problem (330MB DMG / 1066MB app): electron-builder's
dependency collector packed the whole production dep tree into
app.asar (502MB) regardless of the files allow-list, because
normalizeFiles turns the array into one {filter} fileSet whose
entries ALL feed the per-dep copier (its implicit '**/*' passing
everything), and unpacked the native rungs into a 150MB
app.asar.unpacked. The launcher needs nothing but electron + node
builtins — the server ships via extraResources.

The fix (electron-builder.yml files): gitignore-style negation
ordering — '!**/*' first excludes everything, then only
electron/** and package.json re-include. The same list reaches the
per-dep filter, where app-builder-lib's destination-path quirk
(stat.moduleFullFilePath in util/filter.js) means no dep file can
ever re-include: all 566 modules collect zero files (DEBUG-mode
verified). Locale trim rides along (mac.electronLanguages: en).

Result on a fresh desktop:dist: app.asar 502MB -> 16KB (shell only:
electron/main.cjs, preload.cjs, package.json), app.asar.unpacked
gone, Frameworks 288MB -> 239MB, app 1066MB -> 367MB, DMG 330MB ->
144MB. Resources/server curation untouched (127MB, sharp native +
pdfjs traced and verified live).

Live verification against the packaged app: server spawn via
ELECTRON_RUN_AS_NODE on its kernel-assigned port, model slots via
PUT /api/settings/models, chat round-trip streaming an exact echo,
read tool on a PDF through the pdfjs path (exact text extracted),
image attach through the vision slot, GET /api/graph snapshot and
render-settings.

Docs full-accuracy pass (owner-approved scope): README +
docs/architecture.md swept of the dead embeddings / graph-context
injection / cluster-namer / semantic-clusters story (wave-7
casualties), MODELS/config roster rewritten to the BYOK slot
chain, EXTRACTION.chunkTokens -> graph.extractionChunkTokens,
route count 16 -> 25, steer_ctx_ dropped, seam table re-pointed at
the prober graph tools; docs/research/stt.md:50's "we already ship
transformers.js" premise corrected; config.ts orphaned EXTRACTION
doc block (left over from eed4b4e) deleted.

Note for master: npm prune still owed in the master tree (~690MB
stale @huggingface/onnxruntime trees absent from the lockfile);
worktree tree is clean and verified.

## Environment (`.env.local`) ## Environment (`.env.local`)
Secrets and machine-specific paths only. Model choice and thinking budgets are product tuning, not environment — they live in **`config.ts` → `MODELS`** (prober, teacher, researcher, demoBuilder, visualMaker, extractor, auditor, labeler; each an OpenRouter model id + reasoning `effort`). The extraction batch threshold is there too (`EXTRACTION.chunkTokens`). Secrets and machine-specific paths only. Model choice and thinking budgets are the user's, not the environment's — BYOK model slots live in **settings** (`models` section: strong/cheap/vision, provider + model id + optional thinking level; per-role and per-chat overrides ride on top). The extraction batch threshold is a settings knob too (`graph.extractionChunkTokens`, default 4096, floor 500).

**The async sub-agent protocol (ack-and-steer).** `research` / `demo` / `visual` are server-executed tools: the call resolves immediately mid-turn with a fire-and-forget ack and the teacher keeps teaching; a background runner works in parallel (the client polls `/api/activity` and `/api/jobs`). On completion the runner builds a **steer message** — a user-role `UIMessage` whose text part is the model-facing result and whose `data-subagent-artifact` part carries the full result for the client — and the **wake pipeline** delivers it: a per-chat serialized queue waits for the turn to end and no question to be pending, then fires a server-side teacher turn that weaves the result into the lesson. Delivery is exactly-once (deterministic steer ids, delivered-flag checks at every claim point); stalled jobs are recovered on read; aborted jobs deliver an abort steer. The client adopts the wake turn through the same `turnInFlight` machinery as returning mid-stream (busy shimmer, composer gate) and renders steers as artifacts — never a bubble. Sub-agents **verify, never one-shot**: the demo-builder headlessly executes its HTML in system Chrome before delivery; the visual-maker renders each SVG and looks at it (vision-capable model — `MODELS.visualMaker` in config.ts). **The knowledge graph (two channels, one writer).** The write channel: the extraction pipeline — extractor (LLM, tree-blind: sees only the transcript view — propositions as true statements, `follows`/`supports` edges, retroactive quiz attribution, one-word understanding observations) → auditor (LLM: sees findings + the current graph; drops anything without verbatim evidence, stamps each survivor with an identity verdict — link to an existing node or create) → merger (`mergeFindings`, deterministic: applies the verdicts, link-appends phrasings/provenance, rebuilds quiz events from the transcript's tool parts, dedupes, checkpoints coverage) → embeddings + layout settle + cluster naming. Triggered when a chat's **uncovered tokens** (message-view fingerprints, `coverage.jsonl`) cross `EXTRACTION.chunkTokens` — one swappable seam (`turn-service.ts`); failure checkpoints nothing, the next trigger re-runs. The same pipeline serves the **notes front door** (`POST /api/graph/import`: any `*.md`/`*.txt` becomes a source; re-imports are idempotent by path hash). The read channel: `GET /api/graph` derives the snapshot from the ledgers — a pure read; the home view is a hand-rolled Canvas 2D renderer (one rAF loop, dirty-flag idle, d3-zoom camera, zoom-gated labels, cluster hulls) over a d3-force layout, with server-persisted render settings and drag-committed positions. At session start the learner's topic is embedded and the top-K propositions under a token budget are delivered to the teacher as a one-shot context steer (marked in the UI) — same embeddings power search and the cluster partition. **The knowledge graph (two channels, one writer).** The write channel: the extraction pipeline — extractor (LLM, tree-blind: sees only the transcript view — propositions as true statements, `follows`/`supports` edges, retroactive quiz attribution, one-word understanding observations) → auditor (LLM: sees findings + the current graph; drops anything without verbatim evidence, stamps each survivor with an identity verdict — link to an existing node or create) → merger (`mergeFindings`, deterministic: applies the verdicts, link-appends phrasings/provenance, rebuilds quiz events from the transcript's tool parts, dedupes, checkpoints coverage) → layout settle. Clusters are **birth-session groupings**: a node joins the cluster of the session that birthed it (a chat, or an imported notes file as a file-kind session), derived at read — no embedding pass, no naming pass. The teacher reaches the graph on its own terms through the gated prober tools (`list_sessions` / `list_propositions`, the `agent.graphTools` setting) — there is no automatic context injection.

The extractor files verbatim evidence quotes; the auditor drops anything unbacked and logs every drop. **Coverage, not quiz-counting** (supersedes the v1 every-N-quiz-answers trigger): each message's *view* (the same lines the extractor sees) is hashed into a per-chat fingerprint ledger (`coverage.jsonl`); "covered" means exactly "what the model saw." Uncovered = fingerprint diff, never dual-tracked; runs are greedy token-budgeted batches (`EXTRACTION.chunkTokens`, config.ts) of the oldest uncovered messages — quiz-less sessions extract too. A coarse `sessions.jsonl` checkpoint still marks each merged run. The trigger seam (`turn-service.ts`) is trigger-agnostic from the pipeline's side: when a better mechanism lands (session end, idle, explicit flush), only the seam changes. Single-flight per source; the run registry powers the coverage UI and true abort. **Coverage, not quiz-counting** (supersedes the v1 every-N-quiz-answers trigger): each message's *view* (the same lines the extractor sees) is hashed into a per-chat fingerprint ledger (`coverage.jsonl`); "covered" means exactly "what the model saw." Node states are always recomputed from the ledger, never stored.
**Graph context is semantic, not structural** (supersedes hotspot+1-hop): at session start the learner's topic is embedded (local EmbeddingGemma-300M, `server/embeddings.ts`), the top-K propositions under a token budget are selected (`core/graph-context.ts`), and the result is delivered as a one-shot **steer message** (marked in the UI) — not baked into the system prompt. Same embeddings power home-graph semantic search and the persisted cluster partition (average-linkage agglomerative clustering over node vectors, similarity ≥ 0.6), with cluster labels from one cheap LLM call per new/changed cluster under a core-survival persistence rule. **The teacher probes, nothing is injected** (supersedes the semantic-injection experiment, killed 2026-09-23): the teacher reaches the graph on its own terms through two read-only prober tools — `list_sessions` (birth sessions, the learner's files) and `list_propositions` (a session's extracted statements) — gated by the `agent.graphTools` setting (composing with `graph.enabled`). No topic embedding, no top-K selection, no session-start steer; the agent decides what to look at, and the graph never writes into a lesson unbidden.
**Rendering**: a hand-rolled Canvas 2D renderer (`components/graph-canvas.ts` — one rAF loop, dirty-flag idle, d3-zoom camera, zoom-gated label fade, cluster hulls computed at draw time) over a d3-force layout in core (`layout.ts`, warm-started `incrementalLayout` + `settleGraphLayout`).
